Fusion dosn't technically require a body to be a tool, it can just use the sketch. In this example, I created an offset plane from the top flat surface. I offset it about .25" and drew a similar 90 jog as you have here on that construction plane.
Made it by loft, split body to get the curve. I want to make a flange/offset along the curve edge, but can't do it for the life of me. The same process seems to work with simple loft object. What you want to do is the create, or use existing, workplanes and then use the Split Body command. You can do this as many times as necessary to get smaller bodies which you can then use the Save as STL command on. I attached a screencast shoing a model I did this process to for the same reason you need to.

Not clear if you already tried one cut at a time. A workaround, sketch on the top or bottom, make a profile that makes the cut on one side, make that cut with Keep Tools, then cut the original full body with the cut body. May need a copy in there somewhere. each side on their own works fine, just confirmed.
