Well basically you treat the "Gates of Atlantis" story line as a side quest, i'd recommend you doing the Odyssey quest line first until you reach level 32 at least and multi-part side missions (they give a good amount of XP) but from there, i'd also suggest getting to level 40 so you can complete the remaining artefacts (correct me if i'm wrong) and then return to Atlantis.
