I'm simply setting the portrait as an instant portrait through the portrait interface, and then changing jobs. My understanding was that this should automatically match the portrait to my current job and gear. This issue does not happen if I link each gear set to the same portrait. But it still doesn't seem like this is working as intended.

What do you mean? I could be totally wrong, but I think you just need to 'click' or select the Face Sigil option in screengrab 1. When you select that, there should be one more menu where you can scroll and see what sigils you've unlocked to equip them.
